I have the same problem with VLC and it seems to appear when the playlist 
window is opened.
Deleting ~/.config/vlc and ~/.local/share/vlc helps but as soon as the playlist 
is shown the erroneous behaviour is back.

It also crashes unity-window-decorator.
I can clearly reproduce it on two machines, both running Ubuntu 11.10 AMD64.
