I'm pretty sure it was just the "apt-xapian-index". It was causing it's own problems (hogging resources etc.) and was really more of an annoyance than useful. If the Software Center is dependent on the "apt- xapian-index", then this might be the cause of the problem. Synaptic seems to be working normally, except that the fast search box is greyed out (probably also depends on "apt-xapian-index").
But I remember removing apt-xapian-index long before the Software Center stopped functioning. It could be that some later update in the Software Center or in some other dependent piece of software combined with the lack of apt-xapian-index might have caused this.
