I've added ayatana-design as an affected project. My rationale is this: the <super><shift># shortcut to open a new instance of the application is a part of the design of standard Unity, and is implemented there. It is not in Unity 2D.
Either there is a problem with the design, in which case it must surely apply to both Unity and Unity 2D together.
