I'm still experiencing this problem, after my upgrade to Oneiric beta. The windows are placed under the middle indicator-bar, and scrunched up.
This also happens when I do a "compiz --replace" and it tries to re- arrange the windows. Gnome-terminals seem to be especially susceptible to this, and they sometimes become un-resizeable when I scoot them to the lower monitor and try to resize them. Changing Compiz's Window Placement method away from "Smart" seems to help.
