The bug where they were both running at the same time seems to be an odd fluke, I can't reproduce it. The main issue was that notify-osd would co-opt notifications, which is the behavior that garyvdm described. I removed notify-osd and the problems went away. I've reinstalled it but I haven't restarted my gnome session since then, but when I do I'll look to see if the old behaviors occur again.
The problem with my app was that it created a persistent notification, which when notify-osd caught it, displayed it as a popup box.
