We do not support synchronizing external drives, so yes, anything synchronized to Ubuntu One must be in your Home directory somewhere. The Ubuntu One folder is always there, but you can also choose to synchronize other folders in your Home directory, outside of Ubuntu One (such as Photos or Music).
You can sign in at https://one.ubuntu.com/account/ and scroll down to the "Your storage" box, which will show you how much storage space you have on your account, and how much you are using. Does the Control Panel show that you are connected, or disconnected, in the upper right portion of the window? If it has been disconnected, then it will not have uploaded anything.
