In Unity 2D, I have this problem when I start Firefox, or restart the
Orca screen reader (which has a window of it's own - but you need to
enable Orca in Universal Access settings first, otherwise you get a
setup terminal).

I also have this problem if I run gnome-terminal, then right-click on
the sidebar icon and click "new window" to open a second terminal
window.

In each case, the window is positioned so that it overlaps with the
Unity task management sidebar, which promptly disappears.  When I do
exactly the same thing in Unity 3D, this doesn't happen.
