This is due to Unity & Unity2D implementing (the same) whitelist of tray icons, viewable in the dconf entry: desktop/unity/panel/systray- whitelist
To fix this add 'Skype' and 'JDownloader' to this list using dconf- editor (part of "dconf-tools" package).
