It's not clear what the cause of this error is. Your upgrade log shows

Is this problem reproducible , or did it resolve itself upon
reattempting the upgrade? What is the output of the command 'debconf-
show libpam-runtime' run from a terminal?
The pam message indicates that you have edited by /etc/pam.d/common-* by
hand. Is this correct? Is there any particular reason you've done
this?
