I am not sure, but after I checed the pulseaudio settings the kmix (which is the mixer applet in kde) started to show pulseaudio settings instead of the (HDA intel) alsa settings. Also at the same time my kmix package was updated and changelog mentioned recompiling because of PA (however, I am not sure if they are related). After this the muting worked as expected.
