I can confirm this is happening to me in 11.10 as well.  I did not have
this issue in 11.04.  Just to add to this, the problem only seems to
occur for new Chrome windows.  I can fix it for a single window and then
toggle in and out of full screen mode and it will continue to function
correctly.  As soon as I close the window and open a new one I am back
to the same problem.  Here are detailed instructions on how to repeat:


1. install chromium in Ubuntu 11.10 (sudo apt-get install chromium-browser)
2. open chromium (I keep a shortcut in my launchbar) and ensure that "Hide 
system title bar and use compact borders" is selected under preferences
3. double-click on the panel at the top of the screen to exit full screen mode
4. notice that there are now 2 sets of close/min/max buttons
5. right-click on the Chromium menu and select "Use System Title Bar and 
Borders"
6. right-click on the Chromium menu and deselect "Use System Title Bar and 
Borders"
7. toggle in and out of full screen mode as many times as you like -- it should 
remain in compact mode without any gnome buttons or borders
8. close Chromium
9. open a new window and double-click the panel at the top of the screen to 
exit full screen mode
10. verify that there are 2 sets of buttons again
