If I understand your comment correctly, it is intended behavior that applications that only have indicators in the "systray" have to be whitelisted to appear there. Increasingly, applications are being ported to have app-indicators and therefore at some point the "manual setting" you refer will not be needed, but I don't think that we will get those applications white-listed by default to appear in the systray.
