Hi, I am smartcard/cryptographic-token user for GnuPG and had this problem too.
It used to be GNOME configuration tool in GNOME 2 to disable the interference by GNOM keyrings. It seems that it has been changed, and now it is possible for users to disable the interference using 'gnome-session-properties'.
