I can confirm this on Ubuntu 11.10 64-bit with unity-greeter 0.1.1-0ubuntu1. After a user starts unity-greeter the current theme is changed. I tried the gnome-tweak-tool to fix the theme but to no avail. A solution is to restore ~/.config/dconf/user from a backup (you do back up your home directory regularly, don't you? :-) and log in again.
