I partially take that back. On the Thinkpad X120e, settings are indeed lost after suspend/unsuspend, specifically, scrolling vertically with two fingers doesn't work after resume, even though it's checked. Unchecking it, and then checking it again fixes it, but that'll get damn annoying on every unsuspend. Interesting that I don't notice this problem on the Thinkpad W510. Perhaps I tweaked some config file on that machine long ago and forgot about it.
