Actually the workaround in #3 works, see

The only problem with this is: once you have set to restore the current
session on startup, both akonaditray and nepomukcontroller will be
restarted by the session even if they are already disabled via creating
the ~/.config/autostart/.*desktop files with "Hidden=true" line.

So either set once to start with an empty session or kill those
processes before.
