Same happens to me - specially often when I unlock screen (from screen
saver). Alt+Tab stops functioning properly, apps work but not react
correctly to mouse clicks or keystrokes. What helps for me is logging on
to text console and sending HUP signal to gnome-shell process - shell
restarts without killing windows, and after that everything works fine
for some time (sometimes few hours, sometimes few minutes). (Linux Mint
12 Lisa 64 bit, clean install on Dell Vostro V131 laptop with Core
i5-2430M / Intel integrated graphics).
