Ok... after further testing it appears that there is some sort of IRQ sharing or switching that is going amok. In the mainline kernel I get all of the nasty bad scheduler problems, and an IRQ warning early on. I noticed that this seemed to be linked to the graphics card and the network card. So I pulled the graphics card. It now works perfectly with the current Ubuntu kernel. If I put the graphics card back in and boot from a 2.6 kernel then the machine is also fine. All happy.
