HaoCS, you were right after all, but I had to do one extra step. In CompizConfig Settings Manager (ccsm), I had to go to Preferences > Profile: and select the profile called "unity".
I'm guessing that `unity --reset` resets that "unity" profile. But I was using my own profile with custom settings. Selecting the "unity" profile brought me back to Unity's default settings, and there is no flickering with those settings. So my custom profile is causing the flickering, but I have not yet figured out which specific setting is causing the flickering in Unity. I will continue testing to find out what's causing this.
