Does it happen all the time?
Try running unity --reset, make the wobbly windows change again and see
if it happens again.
Also, on a side note, never run metacity --replace, in Ubuntu we don't
use metacity. Unity fully depends on Compiz to run and hence you should
do compiz --replace (or unity --replace, they are the same thing)
instead.
