I can confirm the bug occurs much more frequently when moving to a desktop on which Eclipse (or Aptana which is based on Eclipse) is the window which should have focussed. It happens about 50% of the time and can usually be resolved by switching back to a different desktop then back to the desktop with Eclipse.
