I do confirm Simone findings regarding window size: focus (window decoration) works correctly for windows with huge width: If I start nautilus with normal window width (up to 1481 px) focus is broken. If I resize it so the width of window becomes 1482 px - focus starts working fine.
This is very reproducible on my system even with guest account with default settings. I am not sure what is the magic of this 1482 width, just in case my screen resolution is 1366x768. Also, I have ATI card with fglrx driver; I've also seen this on another system with nvidia.
