I see this behaviour too. I make it twenty seconds before the HUD pops up, whenever Totem is playing a video. The specific video on which I noticed it was: http://people.canonical.com/~ories/HUD.m4v (in case this actually has something to do with the specific video that is playing, which seems unlikely but you never know).
It's not limited to full screen for me (in fact I did not even try full screen). It only happens when video is actually playing. When no video has been started, or it is paused, the HUD does not pop up.
