I think the main problem here is the sheer amount of files, not so much
how large the dataset is. Also, I don't see it as a bug so much; but
perhaps it deserves some attention.

This "bug" also affects me. When I move a 6,000+ files it seems to
occur; as far as I know it doens't matter how large the files are. The
directories are made quite quickly (as shown via the webinterface), but
the actual uploading doesn't take place for a long time. It seems that
ubuntuone-syncd takes up quite a lot of CPU during this period
(90-100%).

When I execute the "u1sdtool --waiting" it sometimes shows me the queue,
othertimes it simply gives me an "dbus.exceptions.DBusException:
org.freedesktop.DBus.Error.NoReply:"-error. Could this mean that the
daemon is so busy it can't report back?

If I disconnect/connect using the U1 Control Panel it processes some
files in the queue (10 - 100) before it hangs again. Repeatingly
disconnecting/connection seems to speed up the process quite a bit, but
is a mere workaround - not a solution.

Can I help the developers by providing more info? (PC specs, package
version numbers) Just let me know :-)
