I can confirm the bug here with online imap account (didn't tested with offline imap) after upgrading to KDE 3.5.7 in Feisty (worked fine with 3.5.6). Now filters do not apply automatically to incoming mail too.
Also kmail crash when filtering mails manually one by one too quickly (pressing Ctrl+J without waiting that the mail is sent to another folder and disappears from the current view). Don't know if it is related to the main problem.
