I purged lightdm and used my computer with gdm, and the problem still happened. I originally had lightdm active and gdm installed. Now that the problem also happens with only gdm, I have purged gdm and am only using lightdm.
A couple less concrete observations: - the problem seems to happen more often if I have Thunderbird running - the problem just now was triggered when I pressed my custom key command Super-Shift-4 to take a screenshot. The "save screenshot" prompt window came up, and I then could no longer manipulate windows with my mouse.
