You've actually hit on the right problem there Tim. It looks like Unity is getting confused about where a window is.
See the next attached two screenshots. In them you can see Gnome Terminal running behind Ubuntu Software Center, but according to the icon in the dock bar Unity thinks Gnome Terminal is on another desktop (it isn't, and I've double checked).
