I have a similar issue, sometimes (most of them) when I log in gnome3 my
accounts configured with "online accounts" stay offline, then I have to
switch my status to offline then online again.

Sometimes it's worse, the "online accounts" just vanish from empathy,
then I go to the "online accounts" configuration, disable chat then
reenable, the "online accounts" then appears again in empathy accounts,
so then I can be online.

My workaround was to create the accounts through empathy and disable
(not remove, unless thay will appear again) the "online accounts" from
there.
