The following lines in the log indicate that there might be a problem with the 
backend daemon:

include: the remote application did not send a reply, the message bus security

Could you please attach /var/log/syslog to this file? 
Could you also please close software-center, then open a terminal and run:
$ sudo aptd --disable-timeout --replace --debug
and after that run software-center again and try to uninstall something again?

I'm interessted in the output of the terminal window that has the "aptd"
application running.
