Another thing you can do, to check what's going on, is to see your font-
settings by doing...

  * gsettings get org.gnome.desktop.interface document-font-name
  * gsettings get org.gnome.desktop.interface font-name
  * gsettings get org.gnome.desktop.interface monospace-font-name
  * gsettings get org.gnome.desktop.interface text-scaling-factor

... in a gnome-terminal window.

A simpler way (without touching the terminal) is to install the
application "gnome-tweak-tool" via the software-center. That will give
you also access to those settings in a more user-friendly fashion.

Most likely your systems text-scaling-factor has changed and causes
notify-osd notification-bubbles to be larger.
