We definitely appreciate the bug reports, lets make Ubuntu better :) I can't reproduce this bug though, I see the notification bubble as well as the messaging menu entry for the request. telepathy-indicator handles adding the request to the messaging menu, and empathy handles displaying the notification. However, if empathy isn't actually running, it won't display the notification, but it'll still go in the messaging menu. Can you confirm that your empathy contact list is open when you get a subscription request, and you still don't get a notification bubble?
My point in the previous comment was that if you don't get the notification and it isn't ending up in the messaging menu, it is either something specific to what is in your contact list or a bug in a lower level library. We need to pinpoint that.
