Public bug reported:

Computer Janitor (no matter if it's GUI 'computer-janitor' or CLI 
'computer-janitor-gtk') shows outdated info after manual cleaning:
1) launch the Computer Janitor, let it show you the unneeded packages & configs;
2) close Computer Janitor, remove some unneeded items manually;
3) open the Computer Janitor again -- it still shows the items you just have 
removed manually (and there's no 'Update/Refresh' option).
