Finally I found it is my problem instead of a bug: previously (without the add mod3 setting in my reply #2) I didn't actually bind Alt_R to hyper (mod3) at all! It is still Mod4, recognized as super. Thus please close this bug report. I think I cannot close it or delete it myself.
