I have been having the same issue for some time now. I'm running Linux Mint 11/64 bit with PDF Shuffler 0.5 (default for this release).
I am attaching two files (Lynx-Equipment-2012.pdf and Card.pdf) which were created with Simple Scan 2.32.0.1 (again, default for Linux Mint 11). In association with Marcel's last comment, I tried to open both files using Evince from a command line - there are no errors reported in the terminal for either of them. However, PDF Shuffler will not Export a PDF created by importing the two of them into one file.
