In gconf-editor, can you look at what
apps->gnome-power-manager->use_profile_time is set to?
Also, maybe try flipping it on if it's off, or off if it's on. This controls
one of the algorithms that calculates remaining battery time, so perhaps you
need the alternate algorithm.
