One potential workaround is if you have a choice between defining your proxy manually or using an automatic URL, Empathy appears to only work with the manual proxy entry so if you use the automatic setting Empathy ignores the proxy. The downside is if you have a mix of IM services, some requiring proxy some not, then this isn't too useful.
