I'm running Xmonad on 12.04 and have noticed the same behavior with nm-applet. 
The usual lib-notify notifications would appear and my remembered wireless 
networks would automatically be connected, but the nm-applet icon was never 
visible.
After increasing my trayer size from 12 to 18, the applet icon now appears.

Not sure if its related, but I see the following output in .xsession-errors:
** Message: applet now removed from the notification area
** Message: applet now embedded in the notification area
** Message: applet now removed from the notification area

(nm-applet:5906): GdkPixbuf-CRITICAL **: gdk_pixbuf_scale_simple: assertion 
`dest_width > 0' failed
** Message: using fallback from indicator to GtkStatusIcon
** Message: applet now embedded in the notification area
