I'm running Xmonad on 12.04 and have noticed the same behavior with nm-applet. The usual lib-notify notifications would appear and my remembered wireless networks would automatically be connected, but the nm-applet icon was never visible. After increasing my trayer size from 12 to 18, the applet icon now appears.
