I had the same type of error on Debian Squeeze with "jhbuild bootstrap" and the extract of "automake".
I solved issue by removing the installed version "sudo apt-get remove jhbuild" and by installing the latest git version of "jhbuild" : git clone git://git.gnome.org/jhbuild cd jhbuild ./autogen.sh make make install After that "jhbuild boostrap" runs fine !
