Thanks for your bug report.
I think what you're experiencing isn't related to xfce4-indicator-plugin: when
you remove it from the panel, there's no "indicator renderer" running anymore,
and programs that support both indicator and systray (= "notification area")
can detect that, and show an icon in the systray.
Network-manager-applet does that, but indicator-messages and indicator-sound
are "pure" indicators and don't fallback to the systray, so they disappear,
until you add back xfce4-indicator-plugin to the panel...
