OK, me again. The workaround is nice (I don't like more than one subsection in my menus anyway), but does of course not explain, why xfce does create the second Internet entry.
One explanation might be that the NoMachine*.desktop files do not contain a 'Categories' line, which would sort them into the right section. Source: http://wiki.xfce.org/howto/customize-menu (sub-heading 'The Other sub-menu'): "If there are any .desktop files which are configured to be displayed in the xfdesktop menu but do not have any categories which include them in any of the defined menus, the Other sub-menu will be displayed and will display those entries. This applies to .desktop files in the $prefix/share/applications/ directory as well as the ~/.local/share/applications directory." So: if the NoMachine developers would patch their .desktop files, xfce would display them properly. You can fiddle around with that. Perhaps the line Categories=GNOME;GTK;Network; (taken from /usr/share/applications/firefox.desktop) will do.
