OK So this bug has something to do with Kernel 3.2,  I have just
upgraded the Kernel to 3.4 and I can now see Auto-mute and everything is
working 100%.

As I am not as techy as I would have liked to have been I just used the
following commands in terminal, which started off the process to upgrade
from 12.04 to 12.10 pre alpha release.  The system is extremely stable
even after the updates, but what it does aside from upgrading over 1000
files is that is also installs Kernel 3.4.  If you are happy to proceed
then use the following commands.

sudo sed -i 's/precise/quantal/g' /etc/apt/sources.list
sudo apt-get update && sudo apt-get dist-upgrade

Otherwise wait for the release of kernel 3.4 for 12.04

I would say this was fixed now.
