yes you will have to do that.
fltk-config reporting what it was linked against  will not guarantee that the 
appropriate -dev packages are installed anyway.
you need the -dev package for the .so symlink which is common practice in most 
distributions, not only debian.
So that approach was broken even without the fltk-config patch

from debians perspective original libtool is broken
distributions prefer the pkg-config approach which separates private and public 
dependencies (via Libs.private, Libs and the --static flag)
