I also have this problem. I am using an nVidia GTX460 and since I
updated to Ubuntu 11.10 I cannot configure my dual monitor with
xinerama. I use the nVidia privative drivers which can be installed in
ubuntu.

I have tried to use Gnome3 thinking this was a problem with Unity but
with Gnome3 it doesn't work either. The only way I can use my two
monitors with xinerama enable is using Ubuntu 2D session, avoiding
effects of Unity but as someone has told before, this implies that some
programs are not themed. It also make every transparency disapear.

I hope to have something fixing it as early as possible because I need
the dual monitor for work and if it possible with the newest Ubuntu.
