Your /etc/init.d/cups was from an upstream installation, so apparently
you did something like "make install" from an upstream tree. I suggest
you do something like
sudo rm /etc/init.d/cups /etc/rc*/*cups
apt-get download cups
sudo dpkg -i --force-confmiss cups_*.deb
to restore the Ubuntu configuration files.
