The way to remove the problem was to put the /etc/default/keyboard to
the original state.

XKBMODEL="pc105"
XKBLAYOUT="cz"
#XKBLAYOUT="cz,en"
XKBVARIANT=""
#XKBVARIANT=","
XKBOPTIONS=""
#XKBOPTIONS="grp:alt_shift_toggle,grp_led:scroll"

And Lxkeymaps works as it should.  I was doing this edit to enable
keyboard switch by ctrl+left_shift for us and cz locale.
