Thanks for your bug report.
They should be saved and restored _per screen and per resolution_ (and if you
change the file name it will move). For example:
$ ls ~/.config/xfce4/desktop/
icons.screen0-1024x768.rc icons.screen0-1440x1050.rc
icons.screen0-1920x1103.rc
I can't reproduce your issue though, it works fine here...
