In my case, with a fully updated ubuntu 12.04 as of today, it happened to me twice... and "many" windows were actually just a couple of Nautilus, one Firefox, one Thunderbird... clicking on the top unity icon (trying to open a new application) froze everything once the dash was displayed, with four windows. Dual display 1360x768 plus 1280 x 800...
