I apologize for letting this go so long, but I finally got back around to attempting the upgrade to 12.04 again. This time there were no issues. I have no idea what was different other than there being some further updates to 11.10 on the system at this point, and maybe some 12.04 updates in the repositories. I did see a few ATA errors in dmesg when grub was installed but they seemed to have no effect. Sorry I couldn't be more help, hopefully this was just a one off.
