This problem affects me as well. I am running Ubuntu 12.04, with kernel 3.2.0-29-generic #46-Ubuntu SMP Fri Jul 27 17:03:23 UTC 2012 x86_64 x86_64 x86_64 GNU/Linux on an Acer 5750G with an i5-2410M processor with 2.3 GHz and Nvidia Optimus with Nvidia GeForce GT 540M.
Until grub loads, fan runs on full speed, after that, the speed is reduced. Like in the problem described by the original poster, instead of increasing fan speed to the maximum, CPU frequency is reduced.
