This is expected behavior. As described in "man resolv.conf":

"The domain and search keywords are mutually exclusive.  If more than
one instance of these keywords is present, the last instance wins."

The issue appears to me like the VPN gateway is sending both search and
domain and probably should only be sending one.

Have you tested this on a recent version of Ubuntu? This bug report
unfortunately doesn't include any details about the version of Ubuntu in
use; that would be very helpful in figuring out why the behavior is as
it is; even if the actual vpnc-script doesn't seem to have changed --
vpnc itself might have.
